Article Profile DB

How to create

  • For each new article, do the following:
    1. Retrieve 5 PubMed fields as input: (1) Title, (2) Abstract, (3) MESH, (4) keyword, and (5) Chemicals.
    2. Combine all input items into a string and index it using Peregrine. Parse the returned xml finger print to retrieve a list of UMLS IDs.
    3. Create a text string that is the concatenation of UMLS IDs. If a UMLS ID appears m times in the xml finger print, it will be included in the text string m times as well.
    4. Create a new Lucene document as <pmid><date><a text string> and store it in Lucene.
  • After all PubMed articles are added, the resulted Lucene storage is the Article Profile DB.

Query

A query with a particular pmid will return the article's profile.

Author Profile DB (Approach #1: Concept Profile Based)

This is currently used method.

How to create

  • For each identified unique author, do the following:
    1. Retrieve the entire list of pmids of his publications.
    2. For each pmid, retrieve its article profile. The article profile is a list of vectors: <UMLS ID, Rank> as previously introduced.
    3. Combine all the retrieved article profiles together and create a new list of vectors: <UMLS ID, New_Rank>. New_Rank is recalculated by normalization among all articles.
    4. Construct a text string containing all these UMLS IDs with repeats. The number of each UMLS ID's repeat is calculated as: 100 X New_Rank. There is a cutoff on the total number of UMLS IDs and currently is 200.
    5. Create a new Solr document as <unique author full name><pmids><a text string> and store it in Solr.
  • After all unique authors are processed, the resulted Solr storage is the Author Profile DB.

Query

We can query the Author Profile DB with a list of interested UMLS IDs. For example, using "umls/C0024530 umls/C0032149" as the query, the top 100 malaria experts can be identified.


Things to be improved

  • "number of cited by" is not included.
  • "author order" is not included.
  • The author profile is highly dependent on the current ontology. For example, "biobank" is not present in Author Profile DB due to it is not part of the Peregrine ontology

Author Profile DB (Approach #2: Raw Text Base)

We could just simply use Solr to index all PubMed articles as raw data for each author and create author profile DB. Thus, we do not require the use of Peregrine at all and there is no dependence on its ontology's quality.

Geographic Database of Experts

Geographic Information

  1. Unique experts can be identified using Knewco's author disambiguation algorithm (contact person Marc Weeber)
  2. Expert's affiliation is guessed based on his latest PubMed publication where he is the 1st author
  3. Expert's located country is obtained from the affiliation Details about getting country information

Design

Store expert with the geographic information in the following format:

<rank><unique author full name><author profile><country><affiliation><total # PubMed citations>

  • <rank> is the ranking made by Solr based on the profile comparison
  • <unique author full name> is the unique key
  • <author profile> is already stored in the Solr engine and could be retrieved using <unique author full name> as the key.
  • <country> is guessed using the aforementioned script. The value could be "unknown".
  • <affiliation> contains the original PubMed affiliation string. The value could be "unknown"
  • <total # PubMed citations> is not really an Geo data. But it is important on ranking and is temporally stored here ;-)

Implementation

We first built a MySQL table (unique_biobanker_location) in wikipeople DB to store biobankers Geo data:
